While my 205V is not near as nice as yours, we have the same dreams. Below is the list of things that I have on my list for some day.
Fresh air exhaust
dome light (maybe RBG? mounted to bottom side of tower pointing down)
Remove carpet and replace with deckadence
Separate intake for KGB/bow ballast pump
Electric over hydraulic brakes
attitude adjustment plate

I am kind of a DIY mechanic, so the engine stuff is what I am more comfortable with. Here is a list to start with as far as engine maintenance (part numbers assume you have the MCX chevy/indmar 350 ci small block). Also you dont have to do all of these, evaluate the condition of what you have, and how long its been in service, and change what you think is necessary:
Always add marine stabil (unless using fuels with no ethanol), as fuel can start degrading with as little as two weeks sitting.
Use 89 octane fuel, which is what the manual calls out.
Clean the alternator and starter motor terminals with wire brush and baking soda/water mixture.
Change the drive belt (Indmar 725034)
Change the PCV valve (look for old new stock on ebay, look for "made in usa", pn AC Delco CV-774-C)
Change Raw Water Impeller (Johnson 09-812B-1)
Change ballast impellers (Jabsco 6303-0007-P)
Clean and oil spark arrestor (Indmar 525011 / K&N 59-5006)
Change engine oil (15W-40)
Change engine oil filter (Wix 51060 / Mobil 1 M1302A)
Change transmission oil (specific to your boat, mine is different. I have heard that for v drives, ATF is no longer recommended, instead use 15W-40 motor oil, check this for yourself first)
Change transmission filter (specific to your boat, mine is different)
Change V-Drive oil (specific to your boat, mine is different)
Change MAP sensor (GM 9359409)
Change Thermostat (Indmar 985009)
Change Thermostat gasket (Indmar 531058)
Ignition Tune Up
Change spark plugs (AC Delco MR43LTS)
Change plug wires (Indmar 756002)
Change distributor cap (Indmar 556083 / Napa RR249)
Change distributor rotor (Indmar 556084 / Napa RR250)
Change ignition module (ACDelco D1943A / Napa TP25)

As far as your rudder upgrade, the popular thing to do is get the 06 and later rudder from mastercraft (Mastercraft 200178 rudder, use with Mastercraft 200172 rudder port). I dont know if the upgraded rudder port is necessary for the 06 rudder or if you can reuse your existing port.

There is a discontinued MC part 200162 which is the same shape but the correct length shaft and is a drop in fit. This was the part that came equipped on the 06 year boats and is why it is called the "06 rudder upgrade". You'll have to source it on the second hand market though, OJ doesn't make it anymore.
